That is where you are mistaken. Increasing the master cilinder diameter will lower your line pressures, so you'll need to push the pedal harder to make up for the difference. Since you can have better pedal feel with more resistance from the brake pedal it might feel like an improvement because you can modulate the braking force better, but it's not an upgrade. The formula for line pressure is P=F/A, where P is pressure F is force and A is area. The force exerted on the brakepads follows the same formula where F=P*A. So you see that you will have to apply more force to get the same result.

I do think it might be a worthwile thing to do to get that pedal to feel a bit less sloppy, but it wont make the car stop faster if that's what you think.
